Ninety accessions of pepper (Capsicum annuum) germplasm collected from 16 countries of Europe, Asia, and Australia were investigated and compared using microsatellite DNA (inter-simple sequence repeat, ISSR) and RAPD markers. There were 151 polymorphic bands produced by 5 primers using ISSR while 130 polymorphic bands were produced by RAPD, and all 90 accessions could be distinguished. ISSR primer SCRI1418 was most useful for fingerprinting.
