This paper describes a method to determine pleiotropic effects of a quantitative trait locus (QTL) in a granddaughter design. The method is based on results from single trait analyses for different traits. The covariance between contrasts for different traits in single trait regression analysis is computed. A pleiotropic QTL results in a covariance between contrasts that deviates from the expected covariance under the null hypothesis that there is no QTL.
